2002 TF Alarm

Help, I have an after market remote door locking system which only unlocks the doors, the problem I have is when I turn the key on to start the car the red light flashes and the car wont start, if I push the black fob which come with the car it some times turns the red light of and it will start but most of the time it takes ages to get it to turn of before I can start the car !!! help as this is driving me mad
